A few ways to say "where would you like to meet?"
 
"Donde quieres que nos encontremos?"

What are some other typical, every-day usage ways of saying this?

In Mexico: "¿Dónde nos vemos?" :)

That sounds most natural, but can you say: ¿adónde vamos a encontrarnos?--
or does this mean where will we find ourselves?

In Spain the most common way would be " Cómo/dónde/cuando quedamos??

Mexicans practically never use "encontrarse" like this and the question may have this double meaning, but the context will make it clear and it will be understood anyway. :D



By the way, now that Robin pointed out "quedar", Mexicans also use "quedar de verse con alguien":

- ¿Qué te parece si quedamos de vernos en el parque?
- ¿Dónde quedaste de ver a Juan?
- Quedamos de vernos en la cafetería.
