He wasn't remunerated well vs well remunerated

<is there a difference in meaning?

Saying 'remunerated well' means that someone wasn't paid well (didn't receive a lot of money), while 'well remunerated' can mean that there's an implied comparison (didn't receive as much as another).

Both statements can mean exactly the same thing, depending on perception.
