The pronoun isn't prefixed, so your first attempt isn't correct, and both the auxiliary verb and the past participle are considered to be the conjugated form of the verb in the compound tenses (the perfect tenses). So, when I said the pronoun precedes the conjugation, that means it should precede both parts of the verb.

Based on what I just stated, 'Lo habré tomado' would be correct, except that the subject of the sentence is incorrect. The ending you used is the first person form (yo). The subject isn't 'yo', it's 'la secretaria'. She's a third person. So, all you need to do to make it right is change the first person ending to the third person ending.
