I think you could use both subjunctive or indicative, but with different meanings. With subjunctive, you're not stating whether or not you think it's true. With subjunctive indicative you are.

Aparte de que es peligroso, perderás tu licencia. (You're stating as a fact that it's dangerous)
Aparte de que sea difícil, cuesta mucho dinero. (You're saying that it might be difficult.)

What do the native speakers think? Am I on target?
