I doubt he eats his shoe.
= Dudo que él coma su zapato.
I doubt he'll eat his shoe.
= Dudo que él coma su zapato.
I doubt he ate his shoe.
= Dudo que él comiera su zapato.

You use the present subjunctive in the first and second cases, and the imperfect subjunctive in the third case.
