-When you paste things in/on Microsoft Word, make sure the materials blend into the text you have been typing.

So I've seen it is "in" a program, but "on" a website. Is this always so?

How about in/on a thread in(?) the forums, for example?

Yes, "on a website", and "in a thread", "in a/the forum/forums" and "in a (software) program/system".

As a very rough guide; if you can create and/or edit content, it is more likely that you create/edit it "in" a "container/environment". If you can view the content but not modify it, then it's more likely that it is presented "on" a "surface". But there are some idiosyncratic instances too. For the tool or appliance (computer, television, radio) we generally say "on" rather than "in".
