I want to go to Nagasaki by train/plane, and standing in front of the ticket office, how should I phrase the question in natural English? Would this do?:

In this case to is better but both work. If it were tickets to a show then for would be better.
You can also say: Are there tickets available for the 4:10 to Nagasaki?

Asking if there are tickets would not be my first inclination, but maybe that's customary in your country. Stating a departure time narrows the request down to a specific trip, but if no time is mentioned, it's usually understood that you mean the next possible departure.

(I'd like)(to purchase/buy) a ticket to/for Nagasaki, please.
If more than one ticket is being sought, name the number of tickets in your request.

If the next trip to Nagasaki is sold out, the ticket office will say so and would most likely offer you another option.
