We have a front garden and a back garden:

Tenemos un jardín en la parte de delante y otro en la parte de detrás.

Can ‘detrás’ be replaced with ‘atrás’ here?
Can we say ‘un jardín delantero’ and ‘un jardín trasero’?

Yes, you can also say:

Tenemos un jardín anterior y uno posterior.
Tenemos un jardín frontal y uno trasero.

I wonder, if I say patio trasero is there any risk of misunderstanding due to the RAE's definition #3 here?

trasero, ra. (De tras1).
1. adj. Que está, se queda o viene detrás.
2. adj. Dicho de un carro cargado: Que tiene más peso detrás que delante.
3. m. eufem. nalgas (http://buscon.rae.es/drae/srv/search?id=xmx4xSbcUDXX2FckTGew#0_1) (‖ porciones carnosas y redondeadas).
4. m. pl. coloq. p. us. Padres, abuelos y demás ascendientes.

Don't worry. It's impossible. There is no risk of misunderstanding because in this case (#3) "trasero" always works as a noun. It's clearly recognizable.
