El Museo del Prado
 
He ido a ver el Museo del Prado hoy.
He ido a ver El Museo del Prado hoy.

Which of the above should I go for, and why?

Rigurously, it should be "el museo del Prado", but taking the proper name of the museum "Museo del Prado" as a whole, then museum is capitalized. Never "el", unless it starts a sentence.
Take a look here for the exceptions about capitalizing the article.

I've heard native Spaniards saying el Museo del Prado. Are they incorrect so?

I meant that "el" is never capitalized.
