Hemos estado no solo en Madrid, sino también en otros sitios.
No hemos estado solo en Madrid, sino también en otros sitios. La segunda parece mas natual para mi pero creo que ellos son egual. ¿Estoy correcto? Cuando siempre, gracias.

Yes, they're the same. It is only a little nuance. The most common way to say it, is "no hemos estado solo en Madrid", but if you use "no" before "solo", you are emphasizing the fact that you have visited many more cities than Madrid.
