If the idea is "don't let the things you cannot do impede you from doing what you actually can".
"Aquello" can be kept and the sentence can be said in several ways: No permitas que aquello que no puedes hacer impida lo que sí puedes. No permitas que aquello que no puedes impida lo que puedes. No permitas que lo que no puedes impida lo que puedes. . . .
