An unmarked deck is una baraja/un mazo sin marcar, where "deck" refers to a set of cards.

To clear the deck, according to wordreference.com, "let's clear the deck(s) before we start the new project" = "despejemos el camino antes de embarcarnos en el nuevo proyecto". I believe that this meaning is related to the deck of a ship = la cubierta.

Without any other context, to me "a clean deck" is the result of clearing the deck; it's equivalent to a clean slate; that is, there are no pending projects or responsibilities preventing an action.

a fresh deck/pack of cards = una baraja nueva / un mazo nuevo de cartas [nuevo: sea 'a estrenar' o 'no utilizado aún en esta partida']
