I think that would be the main difference. The word "harbor" makes me think of a natural geographic occurrence. A "seaport" makes me think of a place where ships and boats are docked. I think that a "seaport" could even be IN a "harbor". The idea of a "harbor" implies protection from bad weather because of barriers (natural or manmade). Is that helpful? I'm sorry I can't explain it in Spanish....
