¡Hola a todos!

He encontrado esta frase en una canción y quiero saber, ¿por qué es usado el subjuntivo?

Porque al final serás quien pague la cuenta.

Porque al final serás quien pague la cuenta.
Simplemente porque no habla de una cosa cierta. Es el futuro, y existe la posibilidad de que no la pague.

(Did I use that correctly? I looked up to overlook in Spanish, but I'm unsure)

pasar por alto = to overlook (not notice something)
dejar pasar = to overlook (disregard)

I think you meant the first definition of 'overlook'. You didn't notice something. Lo pasaste por alto. ¿Qué pasaste por alto?

The future is uncertain by definition.

serás quien pagará la cuenta (something planned / something customary / something forced / any kind of obligation)
serás quien pague la cuenta (it is a prediction, even an omen)

serás quien pagará la cuenta, cualquiera te lo dirá
serás quien pague la cuenta, te lo digo yo

te digo con un 100% de seguridad que serás quien pague la cuenta
te digo que es muy probable que seas quien pague la cuenta
